Hi Yes, Linux gives single iterrupt to both and that it is not a problem, as long as Kernel has PCI interrupt sharing support. Forget windows, it just uses its own IRQ steering and uses FT as a SCSI device. If you are using native ataraid in Linux, Linux uses your disks as real IDE disks not SCSI. I used to get 'lost interrupt' on my rackmount. I upgraded to RH7.2, disabled IRQ for modem, USB, VGA in BIOS (because I dont use them). Then the problem went away.
