Personally I prefer the command line method because you can be sure
that it will keep the settings (using the UI I don't really know if it
deletes everything).

And yes, the process should be to first uninstall (so that there are no
file conflicts) and then install the package manager version. And well,
the usual advice, first make a backup copy just in case. ;-)
