Anyways, found out the issue: I tracked down the application used for setting the default browser and it appears to be libfm-pref-apps. For some strange reasons, applying Firefox as default and saving didn't work, but switching to another browser, saving and closing and then setting again properly Firefox did the trick. I am not sure if it can be reproduced by others, but now it works for me; hoping others won't have my same problem.
