Yeah, this is due to the change in initsrcipts, nothing to do with
mkinitcpio (as you don't use this for your root or usr partiton).

Are any of the disks in your array external? By USB? Could you give
some more details about your disks?

Is the array assembled after a while (i.e. when you are in the rescue
shell), or does it never happen?
