According to the posts I saw the way forward is to do (as root):
pacman -Syu --ignore filesystem && pacman -S filesystem --force

I did this and the update continues - you get warnings at the end of it as
warning: directory permissions differ on sys/
filesystem: 755  package: 555

This is the new "normal" and the system should then work fine after
that upgrade of filesystem
