I think this is handled by the same XDG 'mimeapps.list' which contains
file type associations. Just add an entry for "inode/directory" pointing
to Nautilus:

    ~/.local/share/applications/mimeapps.list

    [Default Applications]
    inode/directory=nautilus.desktop
