There is no problem calling pacman with sudo, I do that all the time.

I think what you are referring to was a problem with non-standard
umask, which has been fixed in pacman :
http://bugs.archlinux.org/task/12263

If you used pacman as root with non-standard umask, you would have had
exactly the same problem.
