The funny thing is "Yes", even with all vga= lines removed, I get native resolution of what looks like 1280x1024 when the box boot. What happens is the box will boot and the first 20 or so lines is in 640x480, then magically the box switches to 1280x1024. The actual resolution of the monitor is 1680x1050 when X starts (well when it used to start). I have never had this much trouble with X before. In answer to your second question "Yes" I have booted to runlevel 3 and tried to use startx -- same result. X tries to start then crashes. Here are some more hardware details in case that would help. The box is a dell gx280 with a P4-3.2GHz processor.
