One way I found of updating the files last modified time/date is by moving to another dir/folder. It then get timestamped the moment its copied to the new folder. Other that that I'm at a loss as well. There is no obvious explanation for this, so that probably means you are making some very simple mistake someplace. For example, perhaps apache is not pointing to the directory that you think it is pointing to.
