I don't know how you were hacked, but I would like to offer some suggestions.
 
Try using remote data recovery software to recover as much data as possible. You said your entire log directory was missing, so try recovering the logs and see if you could discover how you were hacked. Maybe parts of your website could be recovered too, that is, if it wasn't overwritten by the hacker's messages that they saved in Word.
 
Basically, do not install a new version of Apache yet. Recover as many of your files as possible, and THAN reinstall Apache.
