The point is that you have some directive that you want to apply to a
set of directories (it doesn't matter what the directives do - in your
case it so happens that its about directory indexing). To make it apply
to several directories you have two options:

1) use a separate <Directory> container for each directory, eg..

<Directory /path/to/dir1>
...
</Directory>

<Directory /path/to/dir2>
...
</Directory>
etc.

2) Use DirectoryMatch, as the first respondant suggested:

A regexp is no big deal, probably something like:

<DirectoryMatch /path/to/main/dir/.*>
 ...
</Directory>

will do?
