Hi Mona, I do not know because that should work. I guess somehow ac_aux_dir became set to "./..". It should be "build-aux"

That is derived from two loops in the configure script:

Perhaps you have an "install-sh" script in the superior directory? Or, maybe, the second loop was skipped? Or, maybe, config.sub got invoked before the second search took place?
