The problem is that Ubuntu has such a header file on /usr/include/postgresq but fedora has it on /usr/include. So how can I make that configure script checks for differents paths?
By altering CFLAGS (either by the user as command-line arguments to ./configure, or in your configure.ac while being careful to honor the user's additional CFLAGS settings) to include the correct -I compiler options prior to your AC_CHECK_HEADERS use.
