Try:

    CLISP_SET([cl_cv_clisp_ffi],[['#+ffi "yes" #-ffi "no"']])])

A single quoted # in a macro argument is an m4 comment starter, and eats
until the next newline (including what you thought were the closing
brackets), explaining the unbalanced warning.  Notice how my correction
uses double-quoting, which says that your string containing # is a literal
(no further macro names occur within the string), and not a comment starter.
