Hi Umut,

Sounds like you're looking for either a VPATH Build (
http://www.gnu.org/software/libtool/manual/automake/VPATH-Builds.html) or
else to change the installed binary locations using ./configure --prefix=DIR
and friends.  Both should work out of the box.
