The configure line which caused the problems was
../configure -C --prefix=/usr "CXXFLAGS=-Wall -Werror" "CFLAGS=-Wall
- -Werror"

It seems to be a cygwin problem, since I cannot reproduce the problem tody on my machiene :-/. But thanks for the pointers where to search if this behavior comes back agin.
