For the Windows compiler it uses $(CYGPATH_W) to convert the source file pathname even before 'compile ${CC}' is run. Currently I am looking into the Windows part of the VPATH patch, so I had sent you a strange compiler command line including the VPATH patch of yesterday. But $(CYGPATH_W) is used by the unmodified depend2.am, too.
