I think you need to specify the full path to the config file.
Ex.
yum -c /etc/myConfFile.conf check-update
No even the full path does not work. It takes entried rfom /etc/yum.conf and the .repo files from /etc/yum.repos.d
This -c option used to work in yum 2.0.6
