I just did the same on my FC6 system, i.e. upgraded yum to 3.0.3-1.fc6,
without any problems. The only difference is I do not have
fedora-development repo enabled -- perhaps this repo is causing problems
for you.
Another thing that you could try is rpm --rebuilddb.
