I found this before your response:

/var/lib/flatpak/repo/objects contains 256 subdirectories named 00 through ff.
Those directories have files with names that I suspect are mostly hash values.
The suffixes are .file .dirtree .commit .commitmeta .
sudo flatpak list --app
gives me nothing.
