Forgive my ignorance... are you trying from F39 to F41? If you are on F39 or F40, you might try some of the cleanup tasks at <https://docs.fedoraproject.org/en-US/quick-docs/upgrading-fedora-offline/#sect-optional-post-upgrade-tasks>. The section "Cleanup Old Packages" looks interesting in this case.
