There's a force quit taskbar app for that (on Mate, at least), click on it, then click on the window you want to kill. But that can be hard to do if something is really hammering the CPU with a heavy load.
Just install xkill and put an icon for it on your taskbar. It's DE agnostic and kills rogue windows just fine.
