I think you need to read the subtext more carefully. That setting is
how long *after the screen blanks* until it locks. The screen will be
locked at "blank delay + lock delay" minutes.
As to why the apps are getting shuffled, that's a different issue.
Maybe when the monitor goes to sleep it appears to be disconnected?
Then anything on that screen will get moved to the other screen. This
will be especially mixed up if the external monitor is the primary
because the primary designation will also get moved to the other monitor.
