When did this start? It really sounds like Zoho is doing something weird on their end. As a possible workaround, I saw on another report about this issue with Zoho that taking Thunderbird offline and then back online works without restarting. It seems that something is going wrong with the connection.
In the Server Settings for the account, try unchecking the "Allow immediate server notifications". I think that should disable "push" which is a potential problem area. If that doesn't work, then in the Advanced server settings, try setting cached connections to 1.
