I don't know for sure, but do you have akmod installed? Is it possible that the kernel is rebuilding the virtual box modules on boot using akmod? Why it wouldn't use the existing modules that you have built, I don't know. SELinux contexts incorrect? This is just a long shot, but the kernel would never *unsign* modules, so they have to somehow be replaced.
