I would have recommended a
$ rm -rf ~/.config
But this would not do it. Maybe you can try
$ rm -rf .gnome .gnome2 .gconf .gconfd .metacity .cache .dbus .dmrc .mission-control .thumbnails ~/.config/dconf/user ~.compiz*
Just be aware that other apps will be storing settings in some of those
places, including Mate. Definitely don't delete .config.
