Very scary. This is exactly why I don't want to use LVM. I don't
understand it.

The big problem here is that you cloned the drive and then had both copies available to the system. You're already in a very dangerous situation. I would suggest booting a live image and clean the partitions with that. If that's still a problem, then first unplug the original drives and then use the live boot to erase the new ones.
