On Gnome/Mate there's a keyboard preference GUI configurator, in the Layouts tab, click on the Options button, then find the Caps Lock behaviour section, and choose your preference (which includes a disabled option). In mate, that can be called up with this command line: mate-keyboard-properties I don't know where it stores its settings, though. It might be one of those dconf/gconf things.
