I did never use Duplicati, but I use duplicity for a long time and with
good results. I made a few backup scripts and start them via SystemD to
make incremental backups to a backup storage server. The backups come
from the main server as well as the clients. I never ran into problem
and all backups are encrypted using a OpenPGP (GnuPG) encryption key.

That would be my suggestion if you don't rely on Duplicati as software
solution.
