I've used various flavors of Linux on both Gigabyte and Asus mobos for quite a while. Generally the Gigabyte boards have been more robust, but both work pretty well. Note that I use the boards in pretty much vanilla format (no overclocking, no overvoltage, no "tweaking"). I value reliability--I'm not trying to get the cool headshot on a zombie. I've also used weird stuff like Shuttle shoebox mobos. The most common issue I've had with those was audio configuration problems, but once solved, they worked fine. The nastiest issues on any mobo still tend to be video- or wireless- related.
