If yours saves the session on exit, and Skype was running, it would run again next time you login. If you quit Skype, before exiting, it oughtn't to start again at next login. There are session preferences for things to always start up. In Mate: System menu, Preferences item, Personal sub-menu, Startup applications. Or, "mate-session-properties" on the command line. Gnome had something similar, dunno what the new Gnome has, but the command may be the same (e.g. gnome-session-properties). KDE will have something similar. Application' .desktop files copied into /etc/xdg/autostart/ will run at startup: https://developer.gnome.org/autostart-spec/ I can't recall whether there's a more generic session starter that'd apply to all the desktops (though xdg is kind-of in that direction).
