Is the window for the app on the HDMI monitor? It may simply be that the monitor is adapting to the size of the display desired. If the HDMI monitor had been displaying 1920x1080 at 60Hz and the app wants 640x480 at 50Hz (I know, not likely but useful as an example), then the monitor has to change its settings and may blank while it does so. Can it be prevented?
