I have the same packages installed on VM running only GNOME.

[egreshko@f25gnome ~]$ rpm -qa | grep l2tp
NetworkManager-l2tp-1.2.4-1.fc25.x86_64
xl2tpd-1.3.8-2.fc25.x86_64
NetworkManager-l2tp-gnome-1.2.4-1.fc25.x86_64
[egreshko@f25gnome ~]$ rpm -q ppp
ppp-2.4.7-9.fc24.x86_64

I have just configured a VPN connection which required entering a
Gateway, Username, Password, and a Shared Key in the IPsec  Settings. 
It connected without problems.  My VPN provider is Ironsocket.

So, not sure what to suggest at the moment.
