I'm running 4.9.5-200.fc25.x86_64 after recent updates, but still have the same problem.

No solution, but other ideas...

I use keychain too. When Fedora 25 first came out with Wayland as the default it did not start a login shell and did not process .bash_profile...

https://fedoraproject.org/wiki/Common_F25_bugs#GNOME_Wayland_session_does_not_start_a_login_shell.2C_so_does_not_process_.bash_profile_or_.bashrc_etc.

After this was recently fixed...

https://bodhi.fedoraproject.org/updates/FEDORA-2017-84b0233854

...I started having the same problem you are having.

Before Wayland, I realized that if I added the openssh-askpass package, it would provide the GUI to enter pass phrases when using keychain. I have it installed on the machine in question and it isn't bringing up the GUI. I wonder if it needs to be updated to recognize Wayland and present a GUI? Are we typing in a hidden terminal when we are typing our pass phrases?
