Without knowing your desktop, it will be hard for people to respond.
What shows in /etc/X11/xorg.conf.d/?  Is there any hard coded config
for the mouse there?  You could add one to set your desired mouse
configuration, if there isn't.  A search should give you examples that
you can tweak.
