I don't see why this should be an issue in a clean install. Are you wanting to keep /usr because you installed programs here? You may consider moving files that you created to a separate directory inside your home partition and then pushing it back. You can pretty much preserve whichever partition you want as long as it makes sense. For instance, you could keep a separate /usr/local partition where you could put your local installed programs.
