No, it doesn't.

Or to put it differently: If you say "fedora", that's very vague.
The GNOME Workstation product certainly does not create such a ~ subdir.
It could be a problem caused by some software you have run.

"mkdir \~ ; rmdir \~" would be a valid way to create and remove such
a ~ subdirectory.

First you need to find out when exactly this gets created and who creates
it.
