My experience with GNOME is that it is generally saved across sessions. I have a file ~/.config/monitors.xml which lists the two different setups I use regularly (two separate workplaces with different external monitors), and GNOME Shell (or something else) automatically applies the proper settings. I suspect it needs correct EDID data for this to work, though. >From time to time, the mechanism fails, and the external display is not powered up.
