The less you convert a file, the better it will be. Most video compression schemes are lossy (data is permanently discarded), and compressions upon compressions (video to VOB, YouTube's conversion to Flash or webm) can produce nasty artefacts. Put another in the middle, and you multiply the problem. However, it is possible that very good compression in the middle of that (i.e. one that's not very destructive to the data) may not be noticeable. Especially when you consider the small picture size that YouTube has for the video. The same goes for audio.
