No problem, thanks Ranjan. At first I thought it was a feature that might have been removed to 'improve' the experience but the two boxes that were affected seem to work now and I don't what changed. It was bizarre because it wouldn't paste on a VT or in X so at first I thought it was (maybe even two) faulty mice but xev was showing the middle clicks.
