After succeeding manually, try to understand what the network scripts do differently. You can place a few "set -x" inside the scripts to see what they are doing. The problem could be related to the fact that some settings (channel, SSID, ...) are only changeable when the interface is down (or up) and that appears to be not consistent between drivers.
