My guess is that it would be the same problem under any desktop environment. I would first start off by comparing the /var/log/Xorg.0.log when booting into the previous kernel as well as the new kernel. I would also try moving the mouse/keyboard connection to a port on the front your PC if you have ports there. And/Or, simply disconnecting/reconnecting the USB connector to see if the mouse can be made to become responsive.
