It connects to our Cisco ASA box.
If I start VPN from NetworkManager my virtual machines
also get access to the company network so that I can

To the original poster..
Just make sure your virtual machines are NAT'd rather than bridged, then the traffic should go out the VPN just fine. If your virtual machine is bridged to an interface of the host OS, it will likely bypass any VPN running on the host.
