Any application these days worth its salt should be consulting the xdg (freedesktop.org) settings to get this information when available. I didn't have a lot of time to play with xdg-user-dirs-update, but it appears that even though you can use the program to set values, you still need to create special directories before first login if they're different from the system defaults. -- Paul W.
