If I remember correctly, what I had to do was generate the keys in Putty, and do something strange like display the public key and then cut and past it to a file that I copied to the Linux machine. (I may also have had to convert to Unix format...) I don't think I managed to get Putty to use the keys from my Linux machine, but I set it up a long time ago, so I don't remember everything...
