One more possible solution that might be the best if (as I thought you mentioned earlier) the machines in question are next to each other. Install 'synergy' on both boxes, configuring one to be the server, the other a client. Then you can hide one of the keyboards (or not, it still works) and do all your work from the server's keyboard and mouse. When you hit the edge of the server's screen with the mouse pointer, it moves over to the client and lets you control it with the same mouse and keyboard more or less like a dual-headed box. The relevance to your problem is that it also copies the X clipboard contents across machines, so you can simply slide the mouse over, copy what you want, slide it back and paste it in.
