I doubt that there's anything you can do about it.
If you look at xev (X event viewer) you'll notice that Ctrl-A and
Ctrl-SHIN produces different results.
BTW, did you add  Hebrew using directly using X.org (XkbOptions) or
using the KDE language management?

Thanks for the knowlegable reply, Gilboa. I added Hebrew using the KDE
language managment. How can I remap Ctrl-SHIN to Ctrl-A? I don't mind
doing all 27 letters manually, if I only have to do it once.
