From the upgrade that I have done, it will auto-detect the plugins and themes that you have installed and if it finds the compatible version for 2.0 it will ask you to install them.  I had to go through about 4 or 5 restarts before everything was upgraded when I first did it but I figured that was fine since all I had to do was click install then continue to actually get to browsing.  The restarts were also gradual, they didn't ask that you to restart before browsing to get the next set of updates.

It shouldn't be a problem doing the upgrade.
