Delete the subdirectories in .gconf/system/networking/wireless/networks/. Delete WEP and WPA keys using gnome-keyring-manager, if you want.
I am having problems connecting to accesspoints that have either been entered in more than once or have had their ssid changed to a new ssid. It still tries to connect to the old ssid first, and sometimes fails to connect.
