I got something like this when I did FC3 -> FC4. My solution was just to uninstall the package that were causing the problem, jot their names down, and reinstall them when the upgrade was complete. You could try to test remove the problem packages and see if they are the only ones to be deleted (if they have dependencies, keep track of them as well). If there is not too much of a hassle to remove these prior to upgrading, go for it and reinstall these in the new verion.
